    Hmm could be interesting

UK, British Army and Navy Birth, Marriage and Death Records, 1730-1960
    Name: Joseph Agius
    Event: Death
    Birth Date: 22 May 1909
    Birth Place: Senglea, Malta
    Death Date: 21 May 1941
    Death Age: 31
    44994_adm_104_127-0024.jpg
From the attached image it show (I think) 3 Agius brothers all killed in 1941
    Giovanni - HMS Fiona
Joseph - NAAFI - HMS Glorious
    Joseph - HMS Juno

None of them match your date 16 Apr 1941

    The table of results gives:
Joseph Agius Death 21 May 1941

Giovanni Agius Death 18 Apr 1941

Joseph Agius Death 9 Jun 1940

Emmanuel Agius Death 9 Jun 1940

    Using Aguis

In the database as above the only 1 is
    Name: Theresa Aguis
    Event: Marriage
    Gender: Female
    Marriage Date: 2 Dec 1880
Marriage Place: Collegiate Ch. of St Pauls Valetta Island of Malta
    Spouse: Alfred Reed
    Child: Alfred Arthr Reed

There are couple noted a POW's in WW2
    John Aguis 231 R.M.T.C., R.A.S.C. Wistritz bei Teplitz, Czech Republic MA6082 94173 4C

    Victor Aguis 231 R.M.T.C., R.A.S.C. Wistritz bei Teplitz, Czech Republic MA6119 94467 4C

So we know that surname works and exists

In the image there is another hand written note saying "See folio 85 entry no 1" - i have no idea where that is or how to find it

TD - in my link above there is also Emmanuel AGUIS, E/LX23547, Asst Steward lost in HMS Glorious at same time as the Joseph AGIUS, Canteen Assistant listed in your Post 2. E in the Official Number stands for MALTA LEP (Locally Entered Personnel).

Well the page preceeding the one I uploaded above shows Emmanuel

UK, British Army and Navy Birth, Marriage and Death Records, 1730-1960
    Name: Emmanuel Agius
    Event: Death
    Birth Date: 21 Dec 1914
    Birth Place: Valletta, Malta
    Death Date: 9 Jun 1940
    Death Age: 25

So that still leaves what seems to be 2 x Joseph Agius -- ??

CWGC spells them all AGIUS. There is only one AGUIS and he was a Boatswain in the MN. I think the Joseph you are looking for is the handwritten one - See Folio 85 entry No.1, which you identified earlier. This is written on Folio 22 so I think Folio just means page. Can you go to Page 85 and see what the first entry is and if it's him?

    noun: folio; plural noun: folios
    1
    .
an individual leaf of paper or parchment, either loose as one of a series or forming part of a bound volume, which is numbered on the recto or front side only.

Well - thanks for explaining the word folio to me - the things you can learn

As the database [if looked at] is in alphabetical order, page 85 is full of those names starting App such as Appleby, Applegarth, Appleton
